The majority of people who have or have had sex will have HPV at one point in their lives, with the immune system usually getting rid of it over time. 

It's more likely that the HPV and the swollen node are two separate issues -  as the GP said, nodes usually come up in response to infection ,inflammation or if your immune system is a bit low. HPV can also take longer to go away if your immune system is low so the two may possibly be connected in this way, although I really can't say.

You can discuss your concerns with the GP, but oral infections and  nodes are not usually checked for HPV.

It's fine to continue with intimate relations as HPV is passed from genital skin to skin contact and so condoms will not really help. Your immune system will deal with the HPV meaning that it's not necessary to avoid any physical contact . You can read more about HPV here
